since you can add custom fields in the product lines you can add size and color custom fields to the product and show them in the lines. you can use the discount module or the price books to get the price depending on the selected values (will require some coding I think).

we developed a complex product-feature solution too but I haven't visited that in years

so, in short, yes, it can be done and we aren't far but it requires work
